Plant secondary metabolism encompasses diverse biochemical pathways that produce specialized metabolites crucial for plant defense, signaling, and interactions with the environment. High-throughput metabolomics has emerged as a transformative approach in the exploration of these secondary metabolites, providing unprecedented insights into the complex regulatory networks governing their biosynthesis and dynamics. This chapter discusses the applications of metabolomics in understanding the types of plant secondary metabolites, their biosynthetic pathways, and the integration of metabolomics with other omics technologies. The chapter highlights the utility of metabolic flux analysis and the dynamic nature of secondary metabolite accumulation in response to biotic and abiotic stressors. Furthermore, it examines the applications of high-throughput metabolomics in agriculture and industry, including crop improvement, the discovery of bioactive compounds, and food quality and safety. While the field faces challenges related to metabolite identification, data analysis, and biological variability, future innovations in analytical techniques, computational tools, and multi-omics integration are poised to advance our understanding of plant secondary metabolism and its far-reaching implications.
