Extended Component-Based Motif Localization for Interacting RNA Structures

RNA molecules fold where pairs of bases bond to make RNA secondary structure. Most of these structures are conserved, they commonly occur in an RNA sequence and are called structural motifs. Searching for a specific structural motif (including interacting motifs) in RNA provides valuable information to biologists. In this paper, we extend the work done in [4] by proposing an extended component- based representation for interacting structural motifs. The proposed representation allows more flexibility in defining structural motifs. We update the data structure that was used for storing sequences such that it can handle sequences more eciently. The update allows the return of exact locations of motifs in sequences instead of the number of occurrences. We also update the match algorithm such that it can eciently handle the updated representation for both motifs and sequences.
